Now trying to stay off the radar of the Wraith and their other enemies, the Atlantis team continued to explore the Pegasus Galaxy and find new allies and trading partners. They suffered the loss of Lt. Aiden Ford, who was pumped full of a personality-altering Wraith enzyme. His place on the team was filled by Ronon Dex, a warrior from the destroyed planet Sateda (“Runner”).
It was in Season Two that Dr. Beckett devised the Wraith retrovirus (“Instinct”) , which was tested on a captured Wraith nicknamed Michael (“Michael”). Shocked at what Beckett and Atlantis had done to him, and personally bitter against Teyla for deceiving him, Michael rejoined the Wraith.
Eventually the Wraith discovered that Atlantis had survived their attack. A Wraith ship approached the city, but instead of an attack the city received a communication from Michael. He and his hive proposed an alliance, so that they could use the retrovirus against enemy hives to turn other Wraith into human food (“Allies”). The alliance was short-lived, as the Wraith turned against Atlantis, captured Rodney and Ronon, and stole the location of Earth.
